If the issue is teams are running out tires, then a possible solution is for Pirelli to come up with a qualy-tire with lasting performance - only use for qualification.
I still think 90 seconds is too short a time to react if you're on the chopping block to get eliminated... either expand the time or count ongoing flying laps as the 90 second time limit expires. A number of cars which had pace to not be eliminated were out in the middle of flying laps just because time ran out.
