It's typically either warped rotors or deposits on the rotors. How is your car stored/driven? I've dealt with this issue caused by deposits on 4 different vehicles (2 BMWs, 1 Mini, and 1 MB) when they were parked outside on a consistent basis and not driven consistently/daily. If it's just deposits, I've had success getting rid of them by repeated hard braking from 60mph to 5mph without stopping.
If it's warped rotors, it should be covered by warranty unless there are clear signs of abuse or damage.
