Cost of brake job: MSport vs. Stock

Is there a significant cost difference when getting MSport brakes replaced compared to stock brakes?

The cost of OEM rotors will be more than standard brakes. I use aftermarket rotors and an indy shop for install which significantly saves costs and I have not observed any differences in terms of performance, feel, noise, etc.

I am sure the brembos are a bit more expensive.

I'm not so sure. I believe all M sports have the same brake disc size and caliper same also (only painted blue with $600 M sport option). I'm not 100% sure but from what I see this appears accurate.
